From what I understand, your VAL application will be at a standstill until you exit Malaysia. You should send an email to EMGS enquiring about this.

You are supposed to apply for a Single Entry Visa with your VAL now. Go through the steps given in the EMGS website. The process is outlined clearly. Also read the FAQ section.
